As for swapping out the stanchions. They're absolutely not compatible. I tried putting my 2003 boxxer stanchions and internals into a wrecked set of 1998 boxxers.

The damping cartridge that attaches to the inside of the lower legs is slightly different making attachment impossible without a lot of modifications.
Also the internal machining on the stanchions is different between 98/99 and the later ones meaning you can't swap the damper cartridges (i.e. put in the early model damper into the later model stanchion)

I have some photo's somewhere with both sets of disassembled forks sitting next to each other to show the differences. If I find them I'll post them up.

Your best bet might be to either have some new stanchions made up (I'm not sure what grade material is used though) or see if you can fix the scoring on your current ones.

New bushes are a must too, and they're easily available on ebay etc.

Photo shoot sounds awesome it'll be great to have some professional pics of your collection.

Thanks for all the help I will do my best to get the scratches out of my stanctions and then get the black paint of the lowers.
